Post-Doctoral Fellow

Thomas Jefferson UniversityPhiladelphia, PA

About The Position

This role involves acquiring proficiency in 3D electron microscopy (EM) specimen handling and preparation for data acquisition, as well as setting up data acquisition using transmission electron microscope (TEM) and focused ion beam scanning electron microscope (FIB-SEM). The fellow will understand sample behavior during acquisition and the sources of errors that affect 3D reconstruction and analysis. The position also includes implementing and developing software codes for image stack optimization, distortion corrections, and alignment, as well as AI/machine learning workflows for 3D reconstructions and automated image segmentations. Responsibilities extend to coordinating and supervising the use of FIB-SEM lab computers for 3D image analysis, contributing to 3D-EM projects focused on morphometric/geometric analysis of biological structures, and communicating methodological advances through conferences and publications. Data sharing and code availability management are also key aspects of the role.

Requirements

  • Proficiency in 3D electron microscopy (EM) specimen handling and preparation.
  • Experience with data acquisition using transmission electron microscope (TEM) and focused ion beam scanning electron microscope (FIB-SEM).
  • Understanding of sample behavior during acquisition and sources of acquisition errors/noises.
  • Ability to implement and develop software codes for image stack optimization, distortion corrections, and stack alignment.
  • Ability to implement and develop AI/machine learning workflows for 3D reconstructions and automated image segmentations.
  • Experience with morphometric/geometric analysis of biological structures.
  • Strong communication skills for presenting at conferences and publishing in peer-reviewed journals.
  • Skills in managing data sharing and code availability.

  • Implement and develop software codes for post-acquisition image stack optimization, distortion corrections, and stack alignment.
  • Implement and develop AI/machine learning workflows for 3D reconstructions, automated image segmentations, and 3D ultrastructural and geometric analyses.
  • Coordinate and supervise the use of computers of the FIB-SEM lab dedicated to 3D image analysis.
  • Contribute to 3D-EM projects focusing on the morphometric/geometric analysis of mitochondrial networks, membrane formations, and organelle encounters.
  • Communicate methodological advances at conferences and peer-reviewed scientific publication platforms.
  • Manage data sharing and code availability.
