Pay Range: $16.80 - $23.10 Project Summary: We are seeking a motivated graduate intern to develop and implement a bioinformatics pipeline for identifying paired heavy and light chain antibody sequences from single-cell RNA sequencing data. The intern will build a customized immunoglobulin gene reference data set, run and optimize a V(D)J informatics pipeline, and perform clonotype analysis and preliminary repertoire characterization. This project supports ongoing antibody development in our lab, with opportunities to contribute to novel repertoire discovery. Pay Rate: $24.00 an hour

Requirements

  • Current graduate student in bioinformatics, computational biology, molecular biology, or related field.
  • Familiarity with Linux command line and scripting (bash, Python, or R).
  • Basic knowledge of immunology and antibody biology preferred.
  • Experience with next-generation sequencing data processing.
  • Strong critical thinking skills and ability to work independently.
  • Excellent communication and documentation skills.
  • Must be a currently enrolled student pursuing a graduate-level degree in a field relevant to the internship
  • Must be able to work full-time during the duration of the internship program

Nice To Haves

  • Experience with single-cell RNA-seq or immune repertoire analysis.
  • Knowledge of workflows such as 10x Genomics data formats and Cell Ranger software.
  • Familiarity with immunoglobulin gene annotation tools (IgBlast, MiXCR, TRUST4).

Responsibilities

  • Curate and assemble V(D)J germline gene reference databases suitable for input to V(D)J informatics pipelines.
  • Build and validate custom reference files.
  • Process raw single-cell RNA-seq FASTQ datasets.
  • Troubleshoot pipeline runs and optimizes parameters.
  • Analyze output clonotype and chain pairing data; generate summary reports and visualizations.
  • Document protocols, workflows, and develop reusable scripts for the project.
  • Collaborate with lab members to interpret biological relevance of antibody repertoires.
